Here is the list of the different areas and the factions that control them. Keep in mind that it is the division as it is right now, which could and will change depending on the events.
The Emperium : Area 1 to 12, Area 25, Area 48 to 51, Area 53 to 56, Area 79 to 89 and Area 91 to 99
Total number of areas controlled : 41
The Freaks : Area 13 to 16, Area 23 and 24, Area 45 to 47
Total number of areas controlled : 9
Orb Corporation : Area 17 to 22, Area 27 to 44, Area 57 to 75, Area 100 to 128
Total number of areas controlled : 72
The Area 42 is under the supervision of Anya Romanov.
The Lycoris : Area 77
Total number of areas controlled : 1
Abandoned Areas : Areas 26, 52, 76, 78 and 90
These five areas are abandoned either because of a high level of infection, or because of an android insurrection, that made them inhabitable. They are not controlled by any faction.
